But you could try to use Milkshape 3D modeler, which is free and can modify and save MD3 models. http://chumbalum.swissquake.ch/ms3d/index.html Unfortunately, it can't load Quake MDL models, but you could overcome that by converting MDL to other format and load that into Milkshape. If that would lead to loss of animation data you would need to use some other tool.
